Entropic Barriers, Frustration, and Order: Basic Ingredients in Protein Folding.

چکیده

We solve a model that takes into account entropic barriers, frustration, and the organization of a protein-like molecule. For a chain of size M , there is an effective folding transition to an ordered structure. Without frustration, this state is reached in a time that scales as M, with λ ≃ 3. This scaling is limited by the amount of frustration which leads to the dynamical selectivity of proteins: foldable proteins are limited to ∼ 300 monomers; and they are stable in one range of temperatures, independent of size and structure. These predictions explain generic properties of in vivo proteins.

Balancing energy and entropy: a minimalist model for the characterization of protein folding landscapes.

Coarse-grained models have been extremely valuable in promoting our understanding of protein folding. However, the quantitative accuracy of existing simplified models is strongly hindered either from the complete removal of frustration (as in the widely used Gō-like models) or from the compromise with the minimal frustration principle and/or realistic protein geometry (as in the simple on-latti...

Mapping the Kinetic Barriers of a Large RNA Molecule's Folding Landscape

The folding of linear polymers into discrete three-dimensional structures is often required for biological function. The formation of long-lived intermediates is a hallmark of the folding of large RNA molecules due to the ruggedness of their energy landscapes. The precise thermodynamic nature of the barriers (whether enthalpic or entropic) that leads to intermediate formation is still poorly ch...

Protein Stability, Folding, Disaggregation and Etiology of Conformational Malfunctions

Estimation of protein stability is important for many reasons: first providing an understanding of the basic thermodynamics of the process of folding, protein engineering, and protein stability plays important role in biotechnology especially in food and protein drug design. Today, proteins are used in many branches, including industrial processes, pharmaceutical industry, and medical fields. A...

When fast is better: protein folding fundamentals and mechanisms from ultrafast approaches

Protein folding research stalled for decades because conventional experiments indicated that proteins fold slowly and in single strokes, whereas theory predicted a complex interplay between dynamics and energetics resulting in myriad microscopic pathways. Ultrafast kinetic methods turned the field upside down by providing the means to probe fundamental aspects of folding, test theoretical predi...

Conformational entropic barriers in topology-dependent protein folding: perspectives from a simple native-centric polymer model

The ‘topology’ of a protein native structure refers to the pattern of noncovalent contacts among its amino acid residues. Diverse folding rates of natural small single-domain proteins are known to correlate well with simple parameters derived from these patterns. Here we extend our investigation of possible physical underpinning of this remarkable topology–rate relationship by applying continuu...
